DevNote Discuss: The T7 terminator collection

Congrats @CharlieNewell on your devnote! Exciting work, and a genuine expansion of the public toolkit.

Ask of you: can you please share the sequence files as genbanks (.gb or .gbk) used for this study? Preferably the final constructs created. We want to migrate the T7 terminator collection into docs.nucleus.engineering and need the files to do so.

Regarding @sharon’s comments on reporting termination efficiency (squished to a logistic scale) vs ratio of plamGFP/mScarlet (essentially unbounded), I have a few thoughts

  • Agree, termination efficiency does in fact squish signal (her point: 98% termination vs 97% termination is a difference of only 1% in efficiency, but 1.5x in ratio of signals (!). Included is her re-analysis of your data as ratios (fold change) to show her point.

  • However, termination efficiency is in fact the way that the previous literature has reported (and even thought of) the strength of these terminators. Even if the output space is weirdly transformed, it’s important to report data in comparable ways to previous literature, therefore

  • The best version of this DevNote includes ratios and raw efficiencies. If you do so choose, would love to see you add ratio data to your analysis. Otherwise, we’ll make sure it ends up in the resulting documentation
